The leading cause of file corruption on the players I've worked on has been unplugging while there was still disk activity. That's what the whole safely remove hardware idea is about. There can still be background processes active even after the file transfer window closes. That's not supposed to happen but hey, it's Windows.

I'd try safely disconnecting for a while and see if it helps. If not you can look into other causes.
